I've been reading through this and, I've got to say, I love it. I also have the desire to play Channeler now, strangely enough...

If I could, can I request you do Sneasel, an old favorite of mine?

Bouffalant - Not sure. One of the decoys, maybe?
Budew - Romeo & Juliet.
Manectric - alludes to the character Sherlock Holmes.
Xerneas - The Gorgon's Head, maybe.
Kangaskhan - a decoy, maybe.
Sableye - not sure.
Luxray - not sure.
Slugma - The Hunchback of Notre-Dame, maybe.
Castform - Swiss Family Robinson, maybe.

I'm concurring with Metal Lance on Budew, Manectric, and Slugma. I have to disagree on Castform, though - the name Ariel and the fact that it's sent by a mystical former enemy make it a clear reference to The Tempest (I only read The Swiss Family Robinson once but I'm pretty sure there was no magic in it).

The second hook for Sableye might be a Time Machine reference - the workers kept under ground metamorphosing into Morlocks that resent the elite surface-dwellers. I can't make anything else quite fit, though Xerneas's third hook feels like a reference, even if I'm not sure I'd agree it's to Medusa. (And Xerneas's first hook sounds a lot like the premise of Etrian Odyssey but that's not quite a literary reference.) Since that's four Pokémon I can't fit - Bouffalant, Xerneas, Kangaskhan, and Luxray - and there are only three decoys I'm obviously missing a reference.

On the subject of mons not on the list, the Dunsparce Club sounds like a reference to the Diogenes Club.

Yeah, there's no magic in Robinson. I was just too focused on the whole "shipwrecked and washed up on an island" part of it. I forgot all about The Tempest. And I forgot about Time Machine, too. How could I have forgotten about the Morlocks? I definitely feel like there are some elements of Perseus' story in the Xerneas entry.

Channeler is by far one of my favorite classes, so it tends to feature prominently on this blog.

You're correct on many of these.
Budew is indeed integrated into the story of Romeo & Juliet
Manetric is a homage to Sherlock Holmes
Slugma is the lovely Hunchback, although it's the only one on the list I've not read yet.

The one for Xerneas is totally from Princess Mononoke. If it's from something older, then I do not know what but Princess Mononoke had the same thing in it. Heck, Xerneas even looks like the Forest Lord/God from Princess Mononoke.

Sablye = Princess and the Goblin. It's a wonderful book, and I quite highly reccommend it. It's the bridge between fairy tales and modern fantasy. Also one of the first bona fide children's novels.

Xerneas does have a princess mononoke hook, although that's not part of the literary project. I'll probably do a howle's moving castle hook for rotom to be quite honest.

I just wanted to pop in and give compliments on the Dwebble article. I really enjoyed the idea of a Dwebble bookworm, and I thought the anti-rock venom was an interesting take on why and how they live in rocky shells.
