They actually belong to two different trainers, which slows it down a bit. Granted they are the squishiest trainers.
I feel like I should point out that these guys will also be under the effect of Channeler and Guardian Orders, meaning that they are allowed to intercept for each other (and their trainers) regardless of loyalty, as a Shift Action, and will get 10-15 Damage Reduction while doing so.

First, Trace is a Scene - Free action, Meaning it can only happen during porygons turn.

If shedinja isnt type-synced and is still Bug/Ghost then you can hit it with (Ghost, Dark, Fire, Flying, and Rock Moves).

If you have 2-3 pokemon faster than porygon, attack the shedinja then poregon can intercept at MOST 2 of the attacks. Even if the intercept is a Shift action you can only use your actions for the round you are on and for the upcoming round. Meaning if porygon did double block, it would still take damage cause it hasent been able to use its trace yet, and if you have a 3rd one hit shedinja then it becomes fainted, cause the minimum damage that can be dealt is 1 (2 if move is double-super-effective) even if all defenses and resistances would lower the damage to 0 or lower.

Now technically even if shedinja is knocked out it is still a pokemon within 10 meters of porygon, but its kinda fainted. So its up to your GM ruling if porygon can trace abilities of fainted pokemon.

And once shedinja is down he stays down for 10 mins, unless the party has revives on them, but even then just rinse and repeat the previous act. Youll probably have more than 3 pokemon fighting the party anyways so you can have other wilds fight the other pokemon and trainers while a set 3 beat the crap outta shedinja

So once shedinja is done, porygon cannot move for its next 2 turns (It used its shifts to intercept) so it can only attack from where it stands, and shedinja is out of the fight so it cant intercept. So porygon can again only intercept if it has shift actions left. So if round 1 shedinja gets knocked out and porygon did try to double intercept, then porygon has no intercepts for the rest of the round. So your other wilds can beat up the party, then on round 2 porygon can only intercept once because it used its shift for round 2 and can only pre-use the shift from round 3. So now that shedinja is gone you can now use the 3 that knocked down shedjinja to attack other pokemon and their trainers

Also throw that stuff right back at them, throw other pokemon with trace at them (Espeon, The Ralts line excluding Gallade, Spoon lord [Aka Mega Alakazam], and even other porygon) and have them deal with their own crap, because trace is ANY pokemon or trainer within 10 meters not just allies.

Another fun little option is a move people overlook so much it's silly. Soak isn't a damaging effect. Soak can also shift both of their weaknesses to an identical type. Advantage GM.

Do Porygon and Shedinja happen to use melee attacks often? If so, you may be able to surprise them with this little trick.

I do agree with one of the first answers, though. Talk to the players about it, and kindly request them to avoid using the combo (at the very least, not tracing wonder guard). Turning it into a contest will only make things worse, I think.

Now, I haven't looked at the rulebooks for quite some time, but I know that in 1.04, Shedinja had 'Soulless' as a forced ability, you could argue that 'looking into the hole in shedija's back causes polygon to permanently gain 'Soulless'' or similar.

Also, for wild Pokemon battles, I'd try using more environmental variables. For example, giving the wilds a priority attack during the night if they're nocturnal. Or perhaps a Carnivine nest, that'd destroy any setup.

A Snag Ball could mix things up for a bit, AND provide a plot hook but that's not a permanent solution, just a way to delay the next use. Perhaps the classic 'Team Whoever has forced your Pokemon to become stronger' gig. For example, if team rocket captured a lone Porygon, Trace isn't inherently as good as, say, Protean. That's probably a little harsh though.

ALSO!

Mold Breaker! Any pokemon with the mold breaker ability would make garbage of their combo!
