Guile vs. Charm vs. Intimidation vs. Command

Ok this is something I'm REALLY bad at. To put it simply how do I figure out which skill to ask for when a player is trying to manipulate someone?

I believe it's Guile (Manipulator) vs. Intuition/Focus/Guile (Intimidatee), generally speaking. Intuition for lying, focus for distraction, and Guile for... something else.

Guile = when the character is attempting to deceive someone, either through misdirection or outright lying. If you're saying something that isn't true, but want the other person to believe it, use Guile.

Charm = when the character is attempting to win someone over, usually through flattery, sweet talk, or acting coy. If you're saying something is win-win, and it actually might be, use Charm.

Intimidate = when the character is attempting to force someone to do what they want, usually through verbal or physical threats. If you're bullying the other party into kowtowing to you, use Intimidate

Command = when the character is attempting to take control by virtue of leadership, usually through sheer force of personality or recognized authority. If you're giving orders, and everyone better respect the boss, use Command.

Basically, find out what each of these words mean and then do what it says on the tin.

and what about if they are using charisma to lie by implying or using flirty niceness? Because guile is a mind skil, not spirit.

is there anything wrong with allowing a person to use a different social skill? Ie charm or guile if they are both being flirty and charismatic, but also manipulative and using both?

There's no real harm in it, no, as long as you aren't letting someone who's clearly focused in the one skill convince that any social interaction is that particular skill. If they're in a situation where both skills could apply, you can give the option to roll either. If you want to get really complicated, have them roll both - the target may succeed in resisting the impulse to help the cute PC, but not realize that he was trying to trick him, for instance.

lets be honest 90% of the time some one asks to use a different social skill its gonna be because they are not built to use the other
