Since there's a very real chance of death by mad scientist in my next couple sessions I thought I'd ask how people handle character death. What happens to the former characters pokemon? What do you do about the new characters pokemon?

I would talk to the player a little about that, but I always presumed they were either released into the wild, or in cases where one or more were incredibly attached to their trainer, they perhaps set up nests near the Trainer's grave, still living and surviving but watching over their beloved trainer.

Another possible idea is the Yellow scenario, where perhaps one of the Pokemon will find it's way into the new character's roster (there'd have to be a legitimate reason for this of course).

For the new character's Pokemon, I'd obviously set them to a similar level as the rest of the party so they aren't dragging them down (who wants a level 1 Trainer to pop into a campaign when the rest of them are already level 10 or higher?). As such, I'd assume that this Trainer isn't exactly a novice and that's why they've had their Pokemon long enough for them to not be, you know, at starting level.

Well, one of our characters accidentally summoned a god of death (by accidentally, I mean, there was the secret hidden option and they ended up deciding to perform a ritual without knowing what would happen) and sass-talked the legendary until it decided to kill him.
In that case, his most loyal Pokemon stayed by his body, while his others were released from their balls by the force of the impact of the legendary- they ran off into the wild.
As for PC Pokemon, the players had their characters talk to the professor, who gave them access to the boxes in order to release them.
This is just an example, it really does end up being how it happens in game.

As for the new character, are they starting at a certain level with a certain number of pokemon at certain levels? For my player's new character he told me ones he wanted, and i gave him 1-3 of those then randomnumber generated the rest of the team.

Yeah I'm not sure how to handle the number/level of the new pokemon they would potentially be getting if things do wind up going as badly as I'm assuming they will.

Well, average out the level of the players you have and their pokemon. Average out the number of Pokemon each trainer has. Then give them Pokemon at +/- 3 levels around that average, and give them that average trainer level.
Is this PTA or PTU?

Okay, then you won't have to put in place the restriction of "no scanning all the PCs pokemon in order to grow another level or two once you join them" sort of thing.

I hope this helped?

Have you considered a 'pokemon shelter' of sorts? It seems to not make sense that some Level 90 Charizard would just be let loose to raise hell in the ecosystem. This could provide the other PCs with the chance to take them in, too.
